We have absolutely no idea how to fix it.
We're using CentOS 6 and rAthena Trunk r15686
Fixed with updating to the newest SVN.

4 hours ago, I recompiled the server and deleted sc_data and I thought it would work. But 5 minutes ago it happened again.
This time I got this errors:
[Error]: Server received crash signal! Attempting to save all online characters!
[Warning]: connect check: DDoS Attack detected from 127.0.0.1!
EDIT:
Fixed with updating to the newest SVN.
