This was "fixed" back in eA stated [url=http://www.eathena.ws/board/index.php?autocom=bugtracker&showbug=888]here[/url] for homunculus to trigger the OnKill labels. But I can confirm also that homunculus kills are not counted towards quests.

I've just tried doing Dokebi Battle Quest with a mercenary in iRO Sakray, and I was able to finish it without problems. So maybe this is something related only to Endless Tower kind of instances.
